The logo disappears when you scroll in light mode, and it flattens when you scroll in dark mode.​

Hi,
You should go to appearance > customize > site identity > upload your image logo and image logo negative form and save it.
For the second issue, can you try to use this custom css code;

@media screen and (min-width: 992px) { .site-title img { max-width: 126px; } }
