Go to Portfolio and edit one.
On the right panel, there is a Department tab..just check the Department (which does not have a parent..Do not check the sub-department (which has a parent).

I have tried re-uploading my PARENT departments but it is still the same effect.
I noticed that it is alphabetically displayed..it is not based on upload time…
I also tried to rename the slugs alphabetically of the parent departments but no luck. (this was advised by ahmetsali)

Your advise was great on my sub-departments…it worked.

By my problem is on Parent Department… :)

Go to Portfolio —> Departments… and set each Parent of your Departments to NONE. This will solve your problem…

But how about interchanging the portfolio’s departments? There’s no date to edit it.
Unless, re-uploading it again based on current time or date..
